How can the alarm go off, and freaking everyone shows up before the next minute passes.... it should take a bit before the entire base is completely awake and combat ready, yet it just occoured in seconds

no the alarm was raised, awhile after you broke in and rescued Xleena, and everyone was awake, because they are on duty guards, they are ready because its their job to be,
it wasnt right after, you had some time, but then the experimentation building is a big place, so the alarm was raised, literally just before you killed the guard attacking her, but then you took abit to traverse the inside of the building.
