Basically, they convert the pokemon to energy, to allow it to be stored into the device. This also allows the pokeball to study the pokemon inside, and communicate with the players pokedex.

A funny thing (I think) is that the system seems to be of a mechanical function, rather than an electronic function.

As the wiki says, when the pokeball is defective, the pokemon stored inside simply cannot leave the pokeball, or the pokeball cannot recall the pokemon that it's assigned to.
This means that the pokeball doesn't store the pokemon as any form of data, but really just converts it to energy, and physically confines that energy from leaving it!

That's a really good thing to hear, since it means pokemon don't just die, or become seriously injured/deformed, if the device mallfunctioned, and also that they cannot be permanently trapped inside, since, in an emergency, the ball can quite simply just be viled, or even smashed open to release the pokemon.
