Well, to start things off, you are the Pokémon. There are no humans. In the normal Pokémon games you have to run around, level up your Pokémon, catch new ones, and compete in the championships. In the Mystery Dungeon games, you have a storyline and you need to save the Pokémon world. This is the biggest point of why I prefer Mystery Dungeon.

I prefer PMD too, but the main games are ok.
It's just a shame that series is pretty meh now. The two last games really didn't feel as good to me as the earlier ones.

And I do agree. Explorers of Sky is definitely the best, but the follow-up Gates to Infinity is the worst. Super Mystery Dungeon is better than GoI, but I expected more of it story-wise.
