Sure, games want you to focus on liking the good guy. But some times you can't help but like the bad guy, too.
My all time favorite Bad Guy would have to be Vaas from Far Cry 3. To put it bluntly, he's insane. And he's evil. And his *main* drive isn't money, power, women, drugs, etc. Those are just little bonuses for him. He's just crazy, and trying to kill you and everyone else who gets in his way. Not to mention he has some of the best lines and monologues of any other bad guy in gaming. He even proves to be a more likable bad guy than *the* bad guy in the game.
Also to add, Wheatley from Portal 2.
Sure, he's only a bad guy for like, 1/3rd of the game, but while he is, he's a hilariously bad bad guy. And that's what makes him one of my favorites as well.

Even though I haven't actually quite played the Fear games, I must say Paxton Fettel is one of my fav. villians.
He also has his great 'pun' moments x3

I love Handsome Jack from Borderlands 2. He's absolutely hilarious to listen to but completely ruthless at the same time. And even though a lot of his motivation is to be an all powerful ruler of Pandora, he truly believes that what he's doing is the best thing for the planet. He hates you trying to stop him not just because you're getting in his way, but because he sees you as the bad guy, and the best villains are always the ones that think they're doing the right thing.

Hmm I think I'll go with Kefka Palazzo from Final Fantasy 6. For those who don't know of him the best way I can describe the character is take the Joker from Batman now give him god like magical powers that can warp the world around him and you essentially have Kefka.

There always has been a thing to make likeable bad guys, but it only really seems that companies have been edging towards a likeable bad guy since GLaDOS.
I prefer the bad guy who you are driven to beat and puts you into the mind set that you "Have to beat this guy no mater what"
One of my all time favourite game antagonists has to be your rival in the first pokemon games. You are brought up to want to beat this character and wipe the smug off his face whenever you get the chance.
I guess that Vaas definitely falls in with this because from the beginning, he's killing your friends and messing with you the whole game. Then in the few moments that you interact with him, he makes you only want to kill him more.
Far Cry 3 actually for me felt pretty empty after I killed Vaas and that only goes further to prove how great a villain he is.
A few more bad guys like this are:
Vile from Megaman X
Desann from Starwars Jedi Knight 2: Jedi Outcast
These guys beat you down from the start and only enhances the gameplay to the point that you want to kill them and you set yourself to do so and the pleasure from doing so only makes finishing the game more of an achievement.
Especially when they aren't easy to kill.

Sophia Lamb from Bioshock 2. I liked her better than Andrew Ryan, honestly. Like NovAurora said, the most compelling villains are the ones who not only see themselves as the heroes, but make us as players see how they could see that.
There is another game of mine that is my favorite because you /play/ the villain the whole game, and don't realize it til the end, but if I said what game it was it would be a huge spoiler.

Oh gosh, favorite villains in gaming... hmm... that's a good question. The more recent villain that pops up in my mind that I really enjoyed is Ghirahim from the Legend of Zelda Skyward Sword. He's a narcissistic, merciless being who can pull off being hammy and menacing. If that alone did not make him memorable enough it is the points in the game where you get to fight him. I have to hand it to Nintendo. Fighting Ghirahim in Skyward Sword is where the new motion controls for the game really shine. You can't just slice away at him, you have to play smarter than that if you want to win and it is a blast of a fight B)

My top THREE favourite Bad guys!!!!!
1. GLaDOS: She is my definite favourite bad guy, her hilarious tunes and smart dialogue is just amazing! :D
2. Vaas: For the reasons nic stated
3. Shadow from Sonic Adventure 2, not sure if he is considered a bad guy though.

In literature, an antihero (or antiheroine as the feminine) is a protagonist who has no heroic virtues or qualities
